When you first sit down at your Mac and login (after just powering-up the computer) do you have a macro that runs all the apps you need for work, or do you just initiate then as needed?

yes, a macro called morning routine every morning (Bear, Numbers, BTT, Anybox bookmark manager, etc)

When Bear (or Numbers, etc) is first run would this macro be triggered automatically or would you trigger it with your hotkey as and when required?

yes, automatically with the morning routine macro

should its search macro be replaced by the Numbers one

yes, the same way I have app specific permanent floating palettes which appear/disappear as app move to the foreground / background.

I am really fine with the way things are (closing the prompt list manually). You have already been EXTREMELY generous with your time and expertise. I was just mentioning the front app issue as an intellectual exercise. You did a fantastic job and let's leave it at that.
