I think you've already come up with a solution for your theoretical problem, or at the very least, illustrated that the choice of folder need not be critical in terms of file synchronisation.

If the settings are stored in a file/folder in ~/Documents then any change I make for the 32" display will be applied on the Air, which could be a problem. I wouldn't be able to set options on one machine and not the other, and so on.

Yes, I did misunderstand. And I would never store something in the users Documents folder without asking them first, and giving them a choice to store it somewhere else.
