If I run a macro to make backups (copies) of data folders (Apple Notes, Evernote), is it necessary that the apps be closed?

No, but it is best if the documents for that app are closed. Apps like Evernote use both a real SQLite database as well as files/folders to store its data.

However, a restore of the files that Evernote is using might not get you what you expect. Evernote always considers as its master source the Evernote Cloud. So if you restore some/all of the files that contain its notes, they will be overwritten by the EN Cloud version the next time a sync is done.
