No, but it is best if the documents for that app are closed. Apps like Evernote use both a real SQLite database as well as files/folders to store its data.
However, a restore of the files that Evernote is using might not get you what you expect. Evernote always considers as its master source the Evernote Cloud. So if you restore some/all of the files that contain its notes, they will be overwritten by the EN Cloud version the next time a sync is done.
