Let me start by saying that if that is the normal speed of your computer, that's hella fast! I wish mine was like that... Yours is almost instantaneous. Damn!
Ok so I tried it again, both your way (renaming the project inside Logic itself) and closing it, renaming in Finder and opening it again. I experience the same thing. Maybe that was happening in older versions of Logic and those old projects created with those versions weren't able to update the project name and the alternative at the same time? Who knows...?
When I rename the project inside Logic, it still shows the alternative for a few seconds and then removes it, just like yours. Good to know that this issue is gone now. Thanks for sharing! I just updated all my old projects anyway, so I guess from now on I won't have that issue
