I have no idea how or why, but whole folders in KM have disappeared.
Is there any way I can bring them back from an automatic backup or something like that?
And why did it happen?

It’s relatively easy to delete things in Keyboard Maestro because it has a number of protections. You can undo the changes if you notice them immediately.
Otherwise, you can select File ➤ Revert Macros ➤ and revert your macros to a previous state. Then copy or export the lost macros/macro groups, and then revert back to where you were and then paste/import them.
