I'm looking to remap the ctrl-a keystroke to be word left. It works sometimes but often results in switching between windows. Does anyone know what's wrong and how to fix it? Could there be a system shortcut overriding Keyboard Maestro?

Is one of your Mission Control hotkeys set to ⌥←? If so, consider changing it to something else to avoid conflicts.
