I want to create a macro to automatically insert clipboard in a field when the clipboard changes after a prompt for user input is activated?
Basically using this for renaming files, want to be able to avoid the extra step of going to the popup, selecting the field and pasting. 
Well KM has spoilt my habits.

You can't.
Once the prompt for user input is open Keyboard Maestro cannot alter it.
You can pre-populate the fields though.
